Does the boost for having double pets count if they are away

I was wondering if the bonus for having a male and female of the same pet applies if they are in another place (for example Library)?

Nope, it does not matter if they're doing something. You will have a chance to get an egg regardless of what they're doing. Also, it's currently a 3.5% chance to get an egg per pair per day.
